Heavyweight duo Nadal and Djokovic battled late into the night in Paris with the former once again demonstrating his dominance on the clay.
Nadal prevailed 6-2 4-6 6-2 7-6 (7-4), wrapping up a hard-fought win at 01:15am local time after over four hours on court.
"To win against Novak there is only one way: to play your best from the first point to the last," said 35-year-old Nadal.
"This is one of those magic nights for me."
The Spaniard will take on Alexander Zverev (9/2 French Open Outright) in the semi-finals on Friday following the German's 6-4 6-4 4-6 7-6 (9-7) victory over Carlos Alcaraz.
Andrey Rublev takes on Marin Cilic at 14:00 on Wednesday with the victor set to face either Casper Ruud or Holger Rune in the semi-finals.
In the women's draw, teenager Coco Gauff (5/1 French Open Outright) saw off fellow American Sloane Stephens 7-5 6-2 to set up a last-four tie with Martina Trevisan (16/1), who overcame Leylah Fernandez.
World number one Iga Swiatek (2/5 French Open Outright), who won the French Open in 2020, will attempt to book her spot in the semis on Wednesday when she faces American Jessica Pegula (20/1).
There's also an all-Russian affair when Veronika Kudermetova takes on Daria Kasatkina.
